If I know who named the ship, I included the info next to the ship in ( ). The girls and I
over at Roswell Heaven named some of the unnamed ships, so I abbreviated myself to RO.
I'll give the origins of the ship names that I know, or have figured out.
In a few lucky cases I have the explanations directly from the people who named them.
Actor Fans
Fans of the Roswell actors.
Actor fans gave themselves names, often based on something the character did or was known for, or using a variation of the name.
Sure, these aren't ships, but I thought this was a good place to include them.

origin - a play on Shiri's last name, Appleby, and her sweetness - hence Applesaucer
BAK - Brendan Ass Kisser (defenders of Brendan Fehr when others criticize/bash him)

Hankies or Hanker or Hankie-Pankies - fan of Colin Hanks

LPGA - the Liz Parker Guardian Angels
MAK - Majandra Ass Kisser (defenders of Majandra Delfino when others criticize/bash her)
Mark of the Behr - fans of Jason Behr who have gotten a silver handprint tattoo
Nickologist Project - Nick Wechsler fans

Pixie Chicks or Pixies - this term is used for fans of Majandra Delfino (see also "MAK") and fans of Maria

Shade - fan of Nicholas or Miko Hughes
origin - in the episode 'Wipeout' Nicholas is wearing sunglasses
Valentine - fan of Sheriff Valenti and William Sadler
origin - a play on the last name Valenti, Valentine
Wild Ones - fans of Katherine Heigl and Isabel
origin - I believe this reference comes from the orig novel, The Wild One, where Isabel gets out of control
Actor Shippers
Actor shippers is my own term for people who ship romantic relationships between the actors
Several of the actors on the show dated, Majandra/Brendan, Jason/Katie, and Majandra/Devon, but as far as I know there were the only 'actor' ships named.
Chemists - Jason/Shiri
Chemists was used on a couple of the smaller sites for the Max/Liz relationship before Dreamer.
Chemists was then used for Jason/Shiri ship, when there were rumors they were dating.
And then it was used to describe the onscreen chemistry between them.
origin - from the epi 'Monsters' where Liz and Max are in Chemistry class together.
So I know the question on everyone's mind. Did Jason and Shiri date?
Well, not as far as I can tell.
There were tons of rumors that Jason and Shiri were dating, and fans posted all kinds of stories where they claim to have seen them out on dates together, and certainly there are pictures of them together on and off the set where they seem very close, but I have never seen anything that confirmed that Jason and Shiri were in any kind of romantic relationship.
Egyptian - Majandra/Brendan
Egyptian was coined as a result of Majandra and Brendan consistently denying that they were in a relationship on many occasions. Because Egyptians live in the land of de-Nile. (April7739)
Realists - Jason/Katie
One of the ship names for Max/Isabel that was also used for Jason/Katie dating in real life.
Character Fans
Fans of the Roswell characters.

Death Trapper - Fans of Max's Jeep, Bob. Also Jeep/Jetta shippers (hey, it's all in good fun!)
origin - the Jeep keeps breaking down. In the epi 'River Dog' Liz mentions that it probably shouldn't be allowed on the road.

origin - the car is a Chevelle, and the name is derived from that
Finger Licking Good - fan of Nasedo as Ed Harding

origin - I'm not really sure on this one, other than he was a Deputy

origin - Tess is known for dating a lot of guys, and being sexual aggressive and a man stealer, so people started calling her a hussy. Her fans thought if they
adopted and owned the term, it wouldn't hurt them anymore.

Juliet - fan of Lonnie (Isabel's dupe)
origin - in the epi 'Meet the Dupes' Lonnie pretends to be Isabel and tells Mr. Evans that she is in the school play as Juliet
Lolly or Lollies - fan of Michael (but not Brendan)
origin - from the episode 'Convention' when he is sucking on a lollipop while giving Max advise to think of mud
Loner - fan of Michael
origin - he is kind of a loner
Loner - people who like to discuss 'minor' characters like RiverDog, Deputy Hansen and Courtney.
origin - I'm guessing it is because they discussed loners, or because there weren't many of them and the felt like loners

Mescaleros - fan of Deputy Owen Blackwood
origin - In Riverdog he said he was from the Mescalero reservation

It also morphed into another name for the Zan/Liz ship, but was only used briefly. Awakened Dreamer is used now.

These can be used at the end of any character name, and mean you are a huge fan.

origin - in the epi 'Into the Woods' Maria mentions that Alex will get sucked into the alien abyss, meaning she and Liz already have been

origin - Kyle is a Buddhist and Tess is an alien
Believers - someone who ships everyone and likes all friendships (Ex Astris Ad Astra)
Bicker Brigade - Kyle/Maria (as siblings)
origin - I believe this is from a fanfic, where Amy & Jim get married and Maria and Kyle are always arguing
Cool Kids - Kyle/Maria
origin - not sure. Kyle was popular in school but Maria didn't seem to be
